The Flying Eagles lost 3-2 to Senegal in their final Group B.
The Ladan Bosso-led side needed at least point to progress into the semi-finals.
It was the team's second defeat in three group stage fixtures.
In their opening game against Uganda, the Flying Eagles lost 2-1.
They bounced back from the opening game loss by edging South Sudan.
Unfortunately, they couldn't get at least a point to join Uganda in the last four.
